Seija, if I understand your question, you are looking for museums adjacent
to sites where objects have been excavated.  There are no doubt many, some
sophisticated and some very small.  Off the top of my head, I recall these
sites having museums:
 
Dzibilchaltun (north of Merida)
Cacaxtla (north of Puebla)
Monte Alban (Oaxaca)
Tonina (near Ocosingo, Chiapas)
El Tajin (near Papantla)
Zempoala (north of Vera Cruz)
Lamanai (Belize)
Cholula (near Puebla)
Copan (Honduras)
San Jose El Magote (Oaxaca)

Does anyone out there know of any museums that are in areas local to
excavation sites where objects are housed, conserved, registered, and
eventually displayed? Looking specifically in Mexico, Guatemala, and the
Yucatan.
